As for Cora, I think it'd be cool if she had a Cerberus connection but (put away the pitchforks) it was extremely limited.
For example: Cerberus had a minor hand in funding (read: not in administration or production. A minor charitable donation) the Andromeda initiative (limited due to the make-shepard-not-dead-and-also-give-him-a-really-baller-ship expenses). Along with the minor donation was the recommendation of putting Cora on the team. The minor funding, plus Cora's arguably good background got her the position. The andromeda initiative is not infested with cerberus operatives (though select individuals might subscribe to their ideology, like those terra firma types), cora is sent alone for the purpose of keeping the cerberus idea alive. They know about the Reapers, so it makes sense that they'd send one of their best in what is literally an ark to another galaxy. Perhaps her loyalty missions could involve some sort of conflict with it. It could remain there in part, but not relevant to the main plot.
That said, if BioWare is wanting to avoid talking about Reapers, the cerberus connection fades a bit. Though the cerberus connection could still be there with her just being kept in the dark about the reaps, she doesn't seem like the kind of operative that would be at such a low level to have that kept from her.
I dunno. It's late, I can't sleep, and I'm spitballing ideas.
meh, Cerberus was terrible executed idea.
Honestly, to me, the only saving grace with Cora is this: Any involvement with Cerberus is before they truly went off the rails and became omniscient. So, Cora would be from the small Black Ops Cerberus of ME1 and not the galactic power Cerberus shoved down our throats in ME3.
The timelines, I believe, are causing many a person to get confused as to what state/level the galactic knowledge was of events unfolding in the ME universe. Though, I freely admit, that I myself may be just as confused or even more so of events and factors.
